  【61阅读IT新闻频道】一提到黑客,我们总能想到一个坐在电脑前,噼里啪啦敲着代码的人,他们偷偷侵入别人的设备,盗取他人的信息,或者是破坏他人的设备等。如今,我们或许要对这一印象做出改变。

  据外媒报道,生物黑客是一刚起步的职业,是指那些修改动物、植物甚至人类的基因,以达到赋予这些组织新用途的专业人士。从功能上说,生物黑客其实已经取得了一些成果。相信随着时间的推移,它终将成为一种超越人们普遍认识的职业。

生物黑客兴起 修改基因手臂内置芯片可开门

  报道称,在美国等一些世界大国,生物黑客已经走向成功。在美国西雅图创建了自己的生物黑客公司的阿马尔•格拉夫斯特拉认为,生物黑客就是把身体看作是一部能够适应各种试验和通过大脑去探索世界的简单机器的人。在生物黑客看来,身体是伟大的,但也是可以改变的。

  格拉夫斯特拉认为,生物黑客是可以掀起一场革命的人,“因为人们正在回归到研究自己的道路上”。作为一名生物黑客,格拉夫斯特拉的研究在过去5到10年已经取得了相当大的进展。他指出,在美国已经形成了一个足够强大的生物黑客群体。

  格拉夫斯特拉本人的情况就十分特殊,他在2005年时给自己的双手分别植入了无线射频芯片。借助这些芯片,他可以轻松地完成很多事情,比如开启电脑、打开房门或者启动汽车等。很多人开始对这些芯片产生兴趣。于是,格拉夫斯特拉创办了自己的名为“危险事物”的公司,主要任务就是致力于改善医疗界对移植的认识,并研发新的可植入设备。

  报道称,他的公司由多位生物黑客组成。但是在西班牙,生物黑客作为一种职业尚未出现企业或实验室的形式,部分原因是缺少专家型人才和对这一职业的认识不足。格拉夫斯特拉认为,“企业和普通的科学家通常都会比较谨慎。生物黑客则更愿意承担一定风险,以证明理论的正确性”。

  “人们应当开始重视某些机械装置的存在,比如近场通讯芯片(NFC)。它可以让人们在不需要钥匙或密码的情况下控制自己的手机和房门。”格拉夫斯特拉说。由他开展的首个项目之一就是在手臂上植入芯片,用来操控各种采用近场通讯技术的电子设备,比如智能手机等。

  无论是在美国,还是在其他尚未在这一领域起步的国家,生物黑客已经成为一种现实,几年后它将彻底进入我们的日常生活。到那时,可以用手臂内的微芯片开启房门,或者用细菌做成的圆珠笔写字,人们将有太多的事情不得不从头开始适应。

肺炎基因芯片结果生物信息学分析

基因芯片(genechip)(又称DNA芯片、生物芯片),最早在80年代中期提出,是指将许多特定的寡核苷酸片段或基因片段作为探针,有规律地排列固定于2cm x 2cm 的硅片、玻片等支持物,然后与待测的荧光标记样品的基因按碱基互补配对原理进行杂交,再通过激光共聚焦荧光检测系统等对芯片进行扫描,并配以计算机系统对每一探针上的荧光信号强度作出比较和检测,进而获取样品分子的数量和序列信息1-5。基因芯片技术也在1998年被列为年度自然科学领域十大进展之一,目前在实际应用方面,已广泛应用于疾病诊断和治疗、药物筛选、农作物的优育优选、司法鉴定、食品卫生监督、环境检测、国防、航天等许多领域。 生物信息学(bioinformatics)是利用应用数学、信息学、统计学和计算机科学的方法研究生物学的问题。目前的生物信息学基本上只是分子生物学与信息技术(尤其是互联网技术)的结合体。生物信息学的研究材料和结果就是各种各样的生物学数据,其研究工具是计算机,研究方法包括对生物学数据的搜索(收集和筛选)、处理(编辑、整理、管理和显示)及利用(计算、模拟)。目前主要的研究方向有:序列比对、基因识别、基因重组、蛋白质结构预测、基因表达、蛋白质反应的预测,以及建立进化模型。生物学技术往往生成大量的嘈杂数据,与数据挖掘类似,生物信息学利用数学工具从大量数据中提取有用的生物学信息。生物信息学所要处理的典型问题包括:重新组装在霰弹枪定序法测序过程中被打散的DNA序列,从蛋白质的氨基酸序列预测蛋白质结构,利用mRNA微阵列或质谱仪的数据检验基因调控的假说。

本节主要介绍利用生物信息学来分析和处理肺炎基因芯片结果的方法。

第一节 实验所需试剂与仪器

1.RNA样品制备试剂与仪器 TRIzol?试剂(Invitrogen life technologies),Biopulverizer 组织研磨器(biospec),Mini-Bead-Beater-16 研磨珠均质器(biospec)

2. 总RNA纯化及质检试剂和仪器 RNeasy小型试剂盒(Qiagen p/n 74904) ( Buffer RPE缓冲液RPE,Buffer RLT缓冲液RLT,RNeasy小型离心柱),NanoDrop ND-1000,Baseline-ZERO DNA酶(EPICENTRE, Cat. No. DB0711K)

3. 标记反应试剂盒 快速Amp标记试剂盒,单标(Agilent p/n 5190-0442)

4. 标记/扩增的RNA的纯化和标记cDNA的质量控制试剂盒与仪器 RNeasy Mini Kit (Qiagen p/n 74104),NanoDrop ND-1000

5. 杂交试剂盒与仪器 Agilent Gene Expression Hybridization Kit (Agilent p/n 5188-5242):10X Blocking Agent, 10X封闭试剂, 25X Fragmentation Buffer, 25X片段化缓冲液, 2x GEx Hybridization Buffer HI-RPM, 2x GEx杂交缓冲液HI-RPM, 杂交室,不锈钢(Agilent p/n G2534A)。杂交室密封垫片基(Agilent p/n G2534-60003) , 杂交炉(Agilent p/n G2545A) ,安捷伦微阵列杂交室用杂交炉旋转器(Agilent p/n G2530-60029)

第二节 实验步骤

一、RNA样品制备

样品分组:1-3正常肺组织(N),4-6肺炎肺组织(F)

步骤:

1. 匀浆

a. 组织

a) Biopulverizer冰冻粉碎组织。

? 将BioPulverizer?置入浅盘并使用液氮充分冷却。 将预冷的组织放入研钵的孔内。 将研钵从浅容器中取出,放置在实验台,用锤子将研杵用力敲一到两下以磨碎组织(59012MS型)。

? 将粉碎物清出以用于进一步的匀浆或提取步骤。

b) Mini-Bead-Beater-16匀浆

? 在2ml螺盖微量离心管中将1.0mm微珠装至一半,然后加入TRIzol和组织,注意要将微量离

心管装满。*尽量排除管内的空气。*在匀浆过程中要使用带O形圈的螺盖微量离心管以免产

生气雾。*确保在旋上螺盖时口上无微珠。

? 将1到16个微量离心管放在架子上。*如需离心,则需要将它们对称排列。*拧上黑色塑料盖

子直至接触到微量离心管管盖顶部。*用手紧固盖子以固定好瓶子。不要过紧。

? 依样品类型定时。启动机器。

b. 贴壁细胞

直接在3.5cm直径培养皿里加入1ml TRIzol试剂以裂解细胞,并用移液管吹吸细胞裂解液几次。TRIzol试剂的加入量由培养皿的面积(1ml每平方厘米)而非细胞的量决定。

c. 悬浮细胞

细胞离心的沉淀加入TRIzol试剂并用移液管反复吹吸以裂解细胞。每5-10 × 10动物植物或酵母细胞或每1 × 10细菌细胞使用1ml的TRIzol试剂。在TRIzol试剂加入前不要洗涤细胞以免增加mRNA降解的可能。破碎一些酵母和细菌的细胞也可能需要匀浆。

2. 两相分离

已加TRIzol的样品于15到30°C放置5分钟,以便核酸蛋白复合体完全解离。每1 ml的TRIzol试剂匀浆的样品中加入0.2 ml的氯仿,盖紧管盖。手动剧烈振荡管体15秒后,15到30°C孵育2到3分钟。4°C下12,000 ×g离心15分钟。离心后混合液体将分为下层的红色酚氯仿相,中间层核上层的无色的水相。RNA全部被分配于水相中。水相的体积大约使匀浆时加入的TRIzol试剂的60%。

3. RNA沉淀

将水相转移到新离心管中。水相与异丙醇混合以沉淀其中的RNA,加入异丙醇的量为每个样品匀浆时加入1 ml TRIZOL试剂的此时加0.5 ml的异丙醇。混匀后15到30°C孵育10分钟后,于4°C 12,000 ×g离心10分钟。此时离心前不可见的RNA沉淀将在管底部和侧壁上形成胶状沉淀块。

4. RNA清洗

移去上清液,每1 ml TRIzol试剂匀浆的样品中加入至少1 ml的75%乙醇,清洗RNA沉淀。振荡后,4°

C 7,500 ×g离心5分钟。

5. 重新溶解RNA沉淀

最后,空气中干燥RNA沉淀5-10分钟,切勿真空离心干燥。注意RNA沉淀不要完全干燥,否则将大大降低RNA的可溶性。部分溶解的RNA样品A260 / 280比值将小于1.6。溶解RNA时,先加入无RNA酶的水用枪反复吹打几次,然后55到60°C孵育10分钟。获得的RNA溶液保存于- 70°C。

二、总RNA纯化及质检

操作前注意事项:

1. RPE缓冲液是以浓缩液的形式提供的,第一次使用前,按瓶上所述加入4倍体积的96-100%乙醇配成

工作溶液。

步骤:

1. 将以下组分在微量离心管中混合:

重新溶解的RNA

10×反应缓冲液 ≤85ul 10ul 76

Baseline-ZERO DNA酶

无RNA酶的水

5. 37°C孵育30分钟。 加入350 μl 缓冲液RLT,混匀。 5ul X ul 100ul 加入250 μl 乙醇 (96–100%),吸打混匀。无需离心,立即转入步骤5。 把700 微升的样品加入到安装在2毫升收集管上的RNeasy小型离心柱中,小心地盖上盖子,≥8000 x

g 离心15s,弃去流体。

6. 在RNeasy小柱中加入500 μl缓冲液RPE,小心地盖上盖子,≥8000 x g离心15s,洗涤RNeasy膜,

弃去流体。

9. 再次加入500 μl缓冲液RPE,盖上盖子,≥8000 x g离心2min洗涤RNeasy膜。 把RNeasy柱放在一新的2ml的收集管中,用过滤法去除旧的收集管,全速离心1分钟。 RNeasy柱转移到一新的1.5毫升的离心管中,吸取适量无RNA酶的水(请参考“RNA-QC”报告)直

接加入到RNeasy膜中。盖上管盖,≥8000 x g离心1分钟、洗脱。

10. RNA定量和质量控制(请参考“RNA-QC”报告)

三、标记反应

10. 将样品转至65°C循环水浴中温育15分钟。

11. 将样品转至冰上并静置5分钟。

12. 将每样品管在微量离心机中简单甩一下,使管壁和管盖上的溶液离心下来。

13. 将下表所列组分按顺序加入并在室温轻轻吹吸混合以配置成Transcription Master Mix,现配现用。

14. 在每样品管中加入60μl Transcription Master Mix。轻轻吹吸混匀。

15. 将样品于40°C循环水浴中温育2小时。

四、标记/扩增的RNA的纯化和标记cDNA的质量控制

操作步骤:

4. 加入20μl无核酸酶的水至cRNA样品中至总体积100μl 加入350μl的RLT缓冲液并吹吸充分混匀 加入250μl的乙醇(纯度100%)并吹吸完全混匀。不要离心。 将700μl的cRNA样品加入到一支放在2ml收集管内的RNeasy小柱中, 样品在4°C以1,3000 rpm离心

30秒。弃流穿液与收集管。

5. 将RNeasy柱转移至一新收集管并在其中加入500μl的RPE缓冲液(含乙醇)。样品在4°C以1,3000 rpm

离心30秒。弃流穿液,收集管则重复使用。

6. 将RNeasy柱中再加入300μl的RPE缓冲液(含乙醇)。样品在4°C以1,3000 rpm离心60秒。弃流穿液与

收集管。

7. 将RNeasy柱转移至一支新的1.5ml收集管中,直接在RNeasy滤膜上加入适量的无RNA酶的水(请参

考报告‖Labeling Efficiency-QC‖)以溶解纯化的cRNA样品。静置60秒,然后在4°C以1,3000 rpm离心30秒。

8. 将含有cRNA样品的流穿液放置在冰上,弃RNeasy柱。

9. T每样品取1.5μl用NanoDrop ND-1000测定产物量特异性活性(请参考报告‖Labeling Efficiency-QC‖)

? 在主菜单上选择MicroArray Measurement。进入Sample Type pull-down菜单选择DNA-50。 使用1.5μl 1x的标记液为仪器调零。 使用1.5μl纯化的标记的基因组DNA定量。测定A260nm(DNA)和A550nm(cyanine 3)吸光值。 标记的基因组DNA的特异性活性(pmol染料每μg基因组DNA)可用下式算得:

五、杂交

在10X封闭试剂冻干瓶中加入500 μl无核酸酶的水,振荡混匀。 水浴平衡在60°C

每个微阵列实验,将以下组分按下表所列顺序依次加入到1.5ml无核酸酶的微量离心管中。

cyanine 3-labeled, linearly amplified cRNA 10X Blocking Agent Nuclease-free water 25X Fragmentation Buffer 4. 5. 6. 7. 8. 9.

在振荡混合器上充分而轻柔的混匀。 在60°C孵育整30分钟以片段化RNA。

在芯片上加入55ul 2x GEx杂交缓冲液HI-RPM以终止片段化反应。

仔细吹吸以充分混合。注意不要造成气泡。勿在振荡混合器上混匀,在振荡混合器上混合会造成气泡。 室温下以13,000 rpm离心1分钟使样品从壁上和盖子上离下来并帮助减少气泡。 将样品置冰上并尽快上样至芯片。

Amount 1.65 11ul ×ul 2.2ul 10. 将干净的密封垫片基标记朝上与杂交室基座的矩形截面对准装入安捷伦SureHyb杂交室基座。确保密

封垫片基与杂交室基座完全平齐不翘起。

11. 慢慢将100μl杂交样品以一种“边拖边装”的方式分配到密封孔中

12. 将芯片慢慢放在SureHyb密封垫片基上,这样―Agilent‖标记条码朝下而数字条码朝上。确认这种三明

治排列。

13. 将SureHyb杂交室盖在三明治结构的片基上并滑动夹子将两片组装起来。 14. 将夹子手工紧固到杂交室上。

15. 垂直旋转装好的杂交室到密封圈上,估计气泡的活动性。

16. 将装好的片基杂交室放入杂交炉烤室内,设定至65°C,设定杂交旋转器至10 rpm。 17. 65°C杂交17小时。 六、芯片洗涤 操作步骤: 1. 2. 3. 4. 5. 6. 7. 8. 9.

预热足够体积的Gene Expression Wash Buffer 2至37°C。 把片基支架与搅拌子装在染色盘上。

将染色盘连同片基支架与搅拌子一起转移到磁力搅拌盘上。 用100%乙腈灌满染色盘。

T打开磁力搅拌盘并调节速度到4(中速)。 洗5分钟。

弃乙腈至合适的地方。 重复步骤2到步骤7。 在排气通风橱风干染色盘。

10. 用Milli-Q水清洗所有的盘,支架,和搅拌子。

11. 室温下用Gene Expression Wash Buffer 1完全灌满芯片染色盘#1

12. 将一片基支架放入芯片染色盘#2。放入一个搅拌子。室温下用足量Gene Expression Wash Buffer 1

灌满芯片染色盘#2以淹没支架,将该盘放在磁力搅拌盘上。

#1并在此过程中保持芯片数字条码朝上。

d) 不松开手上的芯片,将芯片-密封垫三明治结构淹没到装有Gene Expression Wash Buffer 1的芯

片染色盘#1中。

16. 当三明治结构完全淹没到Gene Expression Wash Buffer 1后,仅从条码端撬开三明治结构。

a) 用镊子的一个钝头在片基之间滑动。 b) 轻轻将镊子向上或向下转动以分开片基。 c) 使密封垫滑落到染色盘的底。

d) 取下芯片并将其在室温下放入到装有Gene Expression Wash Buffer 1的芯片染色盘#2中的片

基支架上。

17. 当一组芯片全部放在芯片染色盘#2中的片基支架上后,使用设定4搅拌1分钟。

18. 在此洗涤步骤中,从37°C水浴中取出Gene Expression Wash Buffer 2并倒到芯片染色盘#3中。 19. 将片基支架转移至装有containing Gene Expression Wash Buffer 2的升温的芯片染色盘#3中。使用设

八、用Agilent Feature Extraction Software提取数据

打开Agilent Feature Extraction (FE) 软件。 将待提取的图像文件(.tif)加入到FE Project。 设定FE Project的属性。 检查提取设定参数。

选择File > Save As 和浏览以保存FE Project(.fep)至所需位置。 选择Project > Start Extracting并导出数据到文本。

2. 差异表达基因筛选 基于基因芯片的原理,我们得到的数据是每个基因对应探针的荧光强度,为了消除生物学系统误差,经过修正,我们得到最终的Normalized值(表2),然后在Excel中取两组数据的比值Fold-change(图2),即normalized intensity of treat/normalized intensity of control,即F/N。根据数据的信息量,人为设定筛选标准:Fold-change>2或<0.5认为2倍以上变化的基因即为差异表达基因;Fold-change>5或<0.2认为5倍以上变化的基因为差异表达基因;Fold-change>10或<0.1认为10倍以上变化的基因为差异表达基因。此外,还可以做对数处理后比较|2-Fold change|>1,|5-fold change|>1,|10-fold change|>1,界定为倍数差异。2-Fold change=log2(normalized intensity of treat/normalized intensity of control),5-Fold change=log5(normalized intensity of treat/normalized intensity of control),10-Fold change=lg(normalized intensity of treat/normalized intensity of control)。

第四节 结果分析

为了解参与肺炎发病过程的基因变化,我们应用现阶段较为成熟的基因芯片技术来分析基因的表达水平。我们发现肺炎标本相对正常肺组织上调2-5倍的基因有1231个,下调2-5倍的基因有1685个(表3). 上调或下调的基因使用Go分析,做功能分类,再结合上调或下调的基因水平,最终选择可能的关键靶基因,进而往下研究该基因的功能以及调控机制等。

本实验成功地将生物芯片技术和生物信息学完美的结合,为处理芯片结果提供了方法。

基因芯片 -主要类型基因芯片 基因芯片的主要类型基因芯片检测目前已有多种方法可以将寡核苷酸或短肽固定到固相支持物上。这些方法总体上有两种,即原位合成( in situ synthesis )与合成点样两种。支持物有多种如玻璃片、硅片、聚丙烯膜、硝酸纤维素膜、尼龙膜等,但需经特殊处理。作原位合成的支持物在聚合反应前要先使其表面衍生出羟基或氨基(视所要固定的分子为核酸或寡肽而定)并与保护基建立共价连接;作点样用的支持物为使其表面带上正电荷以吸附带负电荷的探针分子,通常需包被以氨基硅烷或多聚赖氨酸等。

原位合成法主要为光引导聚合技术( Light-directed synthesis ),它不仅可用于寡聚核苷酸的合成,也可用于合成寡肽分子。光引导聚合技术是照相平板印刷技术( photolithography )与传统的核酸、多肽固相合成技术相结合的产物。半导体技术中曾使用照相平板技术法在半导体硅片上制作微型电子线路。固相合成技术是当前多肽、核酸人工合成中普遍使用的方法,技术成熟且已实现自动化。二者的结合为合成高密度核酸探针及短肽阵列提供了一条快捷的途径。

以合成寡核苷酸探针为例,该技术主要步骤为:首先使支持物羟基化,并用光敏保护基团将其保护起来。每次选取择适当的蔽光膜( mask )使需要聚合的部位透光,其它部们不透光。这样,光通过蔽光膜照射到支持物上,受光部位的羟基解保护。因为合成所用的单体分子一端按传统固相合成方法活化,另一端受光敏保护基的保护,所以发生偶联的部位反应后仍旧带有光敏保护基团。因此,每次通过控制蔽光膜的图案(透光与不透光)决定哪些区域应被活化,以及所用单体的种类和反应次序就可以实现在待定位点合成大量预定序列寡聚体的目的。

该方法的主要优点是可以用很少的步骤合成极其大量的探针阵列。例如,合成 48 ( 65536 ) 个探针的 8 聚体寡核苷酸序列仅需 4 × 8=32 步操作, 8 小时就可以完成。而如果用传统方法合成然后点样,那么工作量的巨大将是不可思议的。同时,用该方法合成的探针阵列密度可高达到 106/cm2 。不过,尽管该方法看来比较简单,实际上并非如此。主要原因是,合成反应每步产率比较低,不到 95% 。而通常固相合成反应每步的产率在 99% 以上。因此,探针的长度受到了限制。而且由于每步去保护不很彻底,致使杂交信号比较模糊,信噪比降低。为此有人将光引导合成技术与半异体工业所用的光敏抗蚀技术相结合,以酸作为去保护剂,使每步产率增加到 98% 。原因是光敏抗蚀剂的解离对照度的依赖是非线性的,当照度达到特定的阈值以上保护剂就会解离。所以,该方法同时也解决了由于蔽光膜透光孔间距离缩小而引起的光衍射问题,有效地提高了聚合点阵的密度。另据报导 ,利用波长更短的物质波如电子射线去除保护可使点阵密度达到 1010/cm2 。

除了光引导原位合成技术外,有的公司如美国 Incyte Pharmaceuticals 等使用压电打印法 (Piezoelectric printing) 进行原位合成。其装置与普通的彩色喷墨打印机并无两样,所用技术也是常规的固相合成方法。做法是将墨盒中的墨汁分别用四种碱基合成试剂所替代,支持物经过包被后,通过计算机控制喷墨打印机将特定种类的试剂喷洒到预定的区域上。冲洗、去保护、偶联等则同于一般的固相原位合成技术。如此类推,可以合成出长度为 40 到 50 个碱基的探针,每步产率也较前述方法为高,可达到 99% 以上。

尽管如此,通常原位合成方法仍然比较复杂,除了在基因芯片研究方面享有盛誉的 Affymetrix 等公司使用该技术合成探针外,其它中小型公司大多使用合成点样法。

后一方法在多聚物的设计方面与前者相似,合成工作用传统的 DNA 或多肽固相合成仪完成,只是合成后用特殊的自动化微量点样装置将其以比较高的密度涂布于硝酸纤维膜、尼龙膜或玻片上。支持物应事先进行特定处理,例如包被以带正电荷的多聚赖酸或氨基硅烷。现在已有比较成型的点样装置出售,如美国 Biodot 公司的点膜产品以及 Cartesian Technologies 公司的 PixSys NQ/PA 系列产品。前者产生的点阵密度可以达到 400/cm2 ,后者则可达到 2500/cm2 。
